Sequence Characterized Amplified Region Technology Service

A Sequence Characterized Amplified Region (SCAR) is a genomic DNA fragment at a single genetically defined locus that is identified by PCR amplification using a pair of specific oligonucleotide primers. SCAR are DNA fragments amplified by the PCR using specific 15-30 bp primers, designed from nucleotide sequences established from cloned RAPD fragments linked to a trait of interest. By using longer PCR primers, SCAR does not face the problem of low reproducibility generally encountered with RAPD. Length polymorphisms are detected by gel electrophoresis.

Compared with RAPD markers, the specific primers used for SCAR markers were longer than the random primers of RAPD by about 10 bp, which improved the annealing temperature and the rigor of the reaction, detected a single band, and might be converted into co-dominant markers, and could be used for molecularly assisted selection breeding.

  • As one of the PCR-based genetic markers, SCAR could be derived from RAPD, ISSR, SCoT, IRAP, and ILP markers. Compared to conventional molecular markers, SCAR has proven to be simpler, more reproducible, and more reliable when used for plant identification at the intra-and/or inter-specific level. Besides, SCAR does not require radioisotopes and detects only a single locus, indicating that SCAR is highly reproducible and locus-specific and can be applied in mapping studies and marker-assisted selection for genetic agroeconomic traits such as bio resistance in various crops.
