Simple Sequence Repeats (SSR) marker is a molecular marker technique based on specific primer PCR developed in recent years, also known as microsatellite DNA, which widely exists in eukaryotes and some prokaryotes genomes, randomly distributed in nuclear DNA, chloroplast DNA and mitochondrial DNA, composed of 2-6 nucleotides tandem repeat fragments. SSR molecular marker technology has been widely used in the study of plant genetic diversity, genetic linkage map construction, DNA fingerprinting, and variety identification and genome association analysis because of its high polymorphism, good repeatability, relatively simple operation, low cost, and so on.

Microsatellite loci are usually amplified by PCR, and the amplification products are analyzed by electrophoresis and detected by segregating alleles according to size. Due to the variation in the number of repeat units of individual microsatellite loci, the variation in the length of the amplification products of individuals gives rise to polymorphism in length, and this polymorphism is called Simple Sequence Repeat Length Polymorphism (SSLP), and each amplified locus represents a pair of alleles of this locus. Because the number of SSR repeats is highly variable, SSR markers can reveal much higher polymorphism than RFLP.
